Are you sending any MIDI (i.e., HUI, KB controller) to Pro Tools? Check the 'MIDI Devices' in PT. Maybe something got selected and is being received by PT. Are there any 'colored' boxes/outlines within any of the channels that are having this problem? Check the 'Peripherals' section. Other than that...

Interesting comment about the ceiling-to-floor mode. What I've noticed when 'Har-Bal'-izing some mixes brought to me is the opposite. There are bumps at approximately 70, 140, 210 and 280 Hz.
